This is a combined synopsis/solicitation for commercial items prepared in accordance with the Federal Acquisition Regulation (FAR) format in Subpart 12.6, as supplemented with additional information included in this notice. This announcement constitutes the only solicitation; proposals are being requested and a written solicitation will not be issued. The government intends to issue a Purchase Order in accordance with FAR PART 13.106 for the requirement under Simplified Acquisition Procedures. The solicitation number is 1150694 and this solicitation is issued as a Request for Quote (RFQ). Competition is limited to only those Contractors who can provide the services on an Illumina HiSeq2500 platform only using exactly the kits identified below. Alternate sequencing equipment/kits will be not acceptable for this procurement due to the need for continued consistency of on-going research and nature of the study the data analysis results are to support. The solicitation document and incorporated provisions and clauses are those in effect through Federal Acquisition Circular (FAC) 2005-82 effective May 7, 2015. The associated North American Industry Classification System (NAICS) Code is 541990- All Other Professional, Scientific, and Technical Analysis; FSC Code is B529- Scientific Data Studies. Small Business Size Standard is $15.0 Million. Acquisition is a small business set-aside. Contract Type: Commercial Item-Firm Fixed Price. REQUIREMENTS: Part I: General Information (Introduction/Background/Scope) The U.S. Food and Drug Administration (FDA), National Center for Toxicological Research (NCTR) has a requirement for microarray sequencing services. The NCTR is conducting a study titled, "Study of Translational Biomarkers for Drug-Induced Liver Injury with Next-Generation Sequencing". The study requires sequencing, at the Contractor's facility, of 120 total Ribonucleic Acid (RNA) rat liver tissue samples, using an Illumina HiSeq2000 high sequencing platform, to elucidate the molecular mechanisms and processes modulated by non-coding RNAs and their importance in Drug-Induced Liver Injury (DILI) risk and phenotypes. The resulting RNA-Seq data will be used to evaluate the impact of different drugs on genetics and epigenetic in rat livers. The data will also be used to identify biomarkers for safety and prognosis, and to develop NGS bioinformatics strategies and evaluate their advantages and limitations. It is anticipated that the new discovered non-coding RNA may be potential novel biomarkers, and used to be more predictive for human specific DILI than conventional biomarkers, such as enzymes evaluation (to date, serum-based enzymes evaluation is the common practice in DILI research). Part II: Work Requirements The FDA will provide the initial samples, estimated at between 1 to 5'g, to the Contractor within ninety (90) calendar days of order date by NCTR researchers. The Contractor shall provide RNA isolation of three (3) biological replicates of rat liver tissue. The Contractor shall perform Deoxyribonucleic Acid (DNA) depletion using DNA-free DNA removal kit and Ribosomal RNA depletion with RiboMinustm Eukaryote System. The Contractor shall treat total RNA samples with RNase R treatment to remove linear RNAs. The Contractor shall provide RNA quality control with Bioanalyser to ensure the quality of treated RNA meet the requirement for sequencing analysis and prepare three (3) biological replicates for the sequencing. The contractor shall provide library preparation services using the high sequencing platform with fragmentation to 170 bp, using TruSeq RNA sample preparation kit, omitting the polyA-based mRNA purification step, yielding at least 2x75 bp paired end sequencing by the sequencing system with at least 48 million reads per sample. The raw circular RNA analysis and discovery data obtained from the sequencing system shall be transformed to fastq data files with MD5 and SHA Checksum fingerprints provided with files. The aligned files shall be in Binary Alignment/Map (BAM) format. The Contractor shall provide one (1) Hard Disk Drive and one (1) electronic copy of all sequence data (including fastq files, BAM files, and VCF files) to the PO within 120 calendar days of receipt of all required samples meeting the quality standards listed above. The contractor shall return, via method (i.e. expedited, protective packaging, temperature control) that maintains the integrity of the sample during shipment, all samples, including those returned unprocessed as a result of quality verification failure, to NCTR at the delivery address below upon completion of the analysis. Once these deliverables are received and acceptable, the project will be considered 90% complete. The Contractor shall provide consultation on the bioinformatics analysis of circular RNAs within thirty (90) calendar days of receipt of data at NCTR as necessary assist the FDA researchers in assessing the data. This consultation period constitutes the remaining 10% of the project. Part III: Supporting Information A. Return Address for Samples: U.S. FDA National Center for Toxicological Research Attention: (To be Provided in award) 3900 NCTR Rd., Building 5C, Room 101 Jefferson, AR 72079 B. Period of Performance Final sequencing data shall be provided within 120 calendar days of receipt of full order quantity of viable samples, which will occur within 180 calendar days from date of order, with an additional ninety (90) calendar days for consultation. Ultimate completion is expected within 390 calendar days of date of order. Schedule of Items 0001 - miRNA Sequencing Services in accordance with requirements above at $_______ per sample inclusive of shipping.
