Full Description

The Centers for Disease Control and Prevention intends to issue a sole source purchase order to Emory University Genomics Center, 201 Dowman Drive, Atlanta, GA 30322-1018, for acquisition of high throughput genetic sequencing for pathogen discovery and for full genomic sequence of novel viruses. Background A significant number of cases of serious disease have no etiology identified, including more than 50% of acute lower respiratory tract illness in adults and 25%-50% of such cases in children, more than 50% of cases of encephalitis, and 25%-50% of cases of gastroenteritis. In response to these needs, the CDC pathogen discovery program has focused on developing and improving tools to detect novel pathogens including application of Next Generation of Sequencing such as Illumina and 454. The metagenetic sequencing approach provides for the more rapid identification, characterization, and response of novel viruses isolated from naturally occurring unknown outbreaks /cases or from zoonotic diseases surveillance. Purpose The vendor will use samples provided by the CDC pathogen discovery program to generate metagenomics sequence libraries from unknown samples. These libraries will be sequenced using the Illumina or other high-throughput sequencing technology to provide raw sequence. The sequence information will be filtered and analyzed to provide knowledge about the experimental questions specific to each sequence. The analyses and raw sequence data will be provided to the CDC for storage and further analysis. Scope of Work This work will involve the use of newly developed technologies to produce a library of metagenomic sequences. The CDC pathogen discovery program will provide the vendor with sample material which will be used to generate metagenomic sequences. These assembled and analyzed sequences by the vendor will then be provided to CDC for storage and analysis. Tasks to Be Performed The vendor will receive sampled material from the CDC pathogen discovery program and will utilize high throughput deep genomic sequencing methodologies, including the Illumina system, to sequence samples suspected to contain unidentified or unknown pathogens and to produce clean metagenomic sequence data. These metagenomic sequence data will then be provided to the CDC pathogen discovery program. This project will require sequencing technology that provides high redundancy, i.e. several fold coverage of the genomic sequence of interest. Additionally, preliminary assembling and sequence classification will be conducted so that each individual sequence is received as a contiguous data string and the known taxonomy of each sequence should be defined to the taxonomy family level. Deliverables The period of performance shall commence upon award of a purchase order and shall continue through the next 24 months. The vendor will begin to deliver whole genomic sequences to the CDC pathogen discovery program in late fall and winter of 2011-2012. This will include up to 14 metagenomic sequence data from submitted unknown samples. The data must be of sufficient quality to be used for immediate analysis by the pathogen discovery program. Minimum Vendor Qualifications The vendor must have the ability to successfully sequence and assemble many known viral genomes and novel viral genomes. This knowledge and skill must be combined with a proficiency with the high-throughput technologies. Vendor must have a specialized knowledge of virology and genomics. CDC Pathogen Discovery Program equipment is optimized for compatibility with Illumina technology, so vendor must use this technology or a fully compatible technology. CDC believes that this requirement is met by only one provider. This procurement will be processed under the authority of FAR 13.106-1(b)(1). Only one responsible source and no other sources will satisfy agency requirements. No solicitation is being issued.
