This contract, solicitation number AG-4431-S-15-0033, outlines the requirements for BAC Sequencing Services to obtain full length sequences of 48 BAC clones, each containing approximately 150 kB insert DNA fragments. To address challenges with highly repeated regions, the project mandates a combination of PacBio sequencing for assembly and subcloning sequencing for quality assurance. The contractor is responsible for DNA isolation, the creation of NGS grade BAC DNA, and the preparation of libraries for both PacBio SMRT cell and MiSeq runs, with libraries organized in pools of 12. The scope of work includes the automated assembly and mapping of the sequences, with final data delivered via a password protected FTP server. All 48 assembled BAC clone sequences must be completed within 15 weeks of sample receipt. Bidders must specifically acknowledge that their proposals respond to the revised specifications detailed in Amendment 2. The performance of these services is located in Manhattan, Kansas.

This is a combined synopsis/solicitation for commercial items prepared in accordance with the format in FAR subpart 12.6, as supplemented with additional information included in this notice. This announcement constitutes the only solicitation; quotes are being requested and a written solicitation will not be issued. The solicitation number is AG-4431-S-15-0033 and is issued as a request for quotation (RFQ). The NAICS code is 541380 Testing Laboratories. This solicitation document incorporates those provisions and clauses in effect through Federal Acquisition Circular 2005-72. The USDA, ARS, WBSC intends to procure BAC Sequencing Services using the PACbio system for the use of Entomology Research. The purpose of the sequencing service is to obtain full sequence of BAC clones using the new PacBio platform. The advance of the PacBio platform is that it can read through long stretch of DNA sequence without the need of subcloning and assembly. These BAC clones contain Hessian fly DNA fragments that contain effector genes, and because there are many repeated sequences in these BAC clones, they can't be sequenced through traditional methods of sequencing and assembly. The following specifications for the sequencing service project are required: 1. The project includes DNA isolation, PacBio sequencing library, PacBioo SMRT cell sequencing, and automated assembly and mapping. 2. Make NGS grade BAC DNA. 3. Prepare ONE NGS library of every 12 pooled BAC clones. 4. Prepare individual tagged NGS BAC clone libraries for a run on a MiSeq. 5. Provide one PacBio run and one MiSeq run 6. Deliver complete, assembled BAC clone sequences within 15 weeks after receiving the BAC clone samples. Finished data should be delivered via downloadable, password protected FTP server.
